Mike, you really need to check all your wiring connections on battery's, breakers and pumps. Sometimes when they flood like that those batteries will short to ground and eat up some of the electrical connections.
Make sure you rinse your boat out good. Had a buddy have a battery leak and it put pin holes through the aluminum a few months later. Ended up junking the boat. His was straight acid , but better safe than sorry

If the batteries were submerged for only a few minutes I would be more hopeful for you. A few days underwater and I'm doubtful. Keeping my fingers crossed for ya!
