Just got a second deep cycle gp 31 and a new 3 bank on board charger. I'm going to wire the two dc's in parallel because my current TM is 12v. The question is, should I hook each to it's own bank from the charger? The third bank is, of course, for the cranking battery.
Yes, one set of leads to each battery.
But what are you asking me for? Why not drive over to your "mechanic's" house and just get him to whack it until it charges right.

keep an eye on your water MAJ. If you hook up two legs on the parallel batteries your charging rate will be twice the rate.

Maj...Did wireing instructions come with your charger? They did with mine and I hooked it up like they said...it works great.
It does have instructions, haven't read them yet but I will.
Thats what they always told us when I was in the Navy.....when all else fails read the instructions, Lol.
