Yes, it will charge, but what you'll need to do, is to take one of the leads and put the positive on one battery and the negative on the other battery. Unfortunately, you've now doubled your charging time for the trolling batts. The other option, is to put one bank on each of the trolling batts and use a portable charger to top off your cranking batt.
A third option, and I know a cheap skate fella that did this, but I won't say who it is, take a set of wires from one of the trollers and terminate them into an extension cord end. Do the same to the cranking batt. Then terminate the leads to one of the banks to the same into a male extension cord end. That way, you can complete the circuit from the on board charger into the troller battery and when it's topped off, move it to the cranker just by unplugging the splice and plugging it into the cranker.
The extension ends can be had at any hardware store or possibly Wal-Mart. I.....I mean, my friend got his at True Value.

but if i put both banks on the 2 trolling it should short charge as thay are wired togather it will read the second bank as a full batt will it not?
Not sure I follow your question exactly Blue. Assuming you've got 2 trollers wired for 24V, then putting 1 bank to each will charge each individually. If you move one bank to the cranking battery, it will then sense the cranker needing charge and cut back on. The remaining bank on the troller will stay in maintain mode. Now, it's true that the jumper will still be attached and the 2 trollers will equalize the charge between the two through that jumper, but since it's in maintain mode, very little voltage will be exchanged. Now, this assumes 2 batts of equal age, size etc.
Also, after however many hours, I'd move the crank bank back to Troller #2 just to be sure.

Option one....Just use the two bank charger...both banks for your two trolling motor batterys and go get you a one bank charger for your cranking battery.
Option Two....Place a add in the classifieds here at C.c and sell your two bank charger....then go buy a three bank charger.
Leave it to a simple man to come up with a simple solution. And G ain't nothing if not a simple man. Heck, some even refer to him as the simpleton around here. :)

I have a 12volt trolling motor i have one trolling batt now I want to add another batt and keep it a 12 volt system ..... my question is if i hook one bank up to the cranking batt ant the other up to the pos on one trolling batt and the neg to the other trolling batt will thay charge? if i hook both banks up to the 2 trolling batts it should short charge as thay will read each other as a full batt?
positive on one, negative on the other - no problem.
1 bank to each troller - no problem.
