Since you are connecting the batteries in parallel (pos to pos and neg to neg) just make your connections to one of the batteries

I know that wiring two batteries by connecting hot to hot, neutral to neutral gives you more running time for your trolling motor. Would the same concept work with two auxuillary batteries for night fishing lights and such? If so, would it be better to connect the 110 convertor that I am installing positive lead to the first batteries postive and then connect the convertor's negative lead to the second batteries neutral? Or does it even matter since both batteries only have so much amps anyways? Thanks in advance.

IBNFSHN is right. Once they are connected in parallel, it does not matter at what point or to which battery's terminals you connect as they are all electrically the same point.
I would try to find a way to get off 110AC as using an inverter you are going to loose some of your power in the conversion. Not sure what all you are running, but there are some real nice LED lights and flourescent lights that sip power and will run for days on a good battery bank. A 12v device on a 12v battery will always be more efficient than a 110v device on a 12v to 110v inverter as no inverter converts 100% of the energy. Most good ones run 80-90% however.
Wait...... I just re-read your post and you said "converter" not "inverter". Are you talking about the battery charger (also called a converter/charger by some)?
I use the 12V lights that you can buy at most auto parts stores. I put them in my bell style drop lights and cut off the plug and install gator clips. Run all night with a good deep cycle battery.
