I've gotten a 16' Duracraft, I've got to run wire for the trolling motor.

A boat dealer or alternator/starter/electric motor shop is a good place to start. I'd call John Jones at jonestrollingmotor.com at 870 773 3474
He's a MG and MK Authorized Service Center, and he also does custom cables. Even if he can't make the cable, he'll tell you exactly what you need.
The best wire would be a stranded marine grade wire with a hydraulically crimped fitting on the battery end. Marine grade wire is tinned to resist corrosion. Welding cable tends to wick water and corrode early.
As IBNFSHN said, #6 will cover pretty well anything you'd want to put on the boat. If you go with a small 24V motor, you can probably get by with #8 wire. Don't forget to add a breaker appropriate for your motor.
