The skeg will not interfere due to the proximity of the transducer. Your issues with mounting it on the trolling motor will or could be any of the following: 1.) current interference 2.) damaging the xducer 3.) the side imager will be slow to "catch up" after the tm turns 4.) pinched cables. However it can be done if precautions are taken to eliminate the above.
I don't know what unit you bought, but I usually recommend mounting the si xducer on the back of the boat as their main function is to search broad paths of water, which usually coincides with running the big motor.
