I think multiple cards would be the answer. Maybe categorized or lake sections? :dono
I use lake master map cards. Do I need a separate way point card?
I have 3 waypoint cards for Ky Lake from Ky Dam to Hwy 79 bridge. I also have a separate card for Barkley Lake,Mississippi lakes, Illinois lakes, etc. Changing cards several times a week can be a pain but has to be done. A Helix will hold 2750 waypoints.
The process of downloading waypoints from a Humminbird unit to an SD card is simple once you learn how to do it. Go to YouTube and look it up.

Note: when “choosing a file” in Humminbird PC or in the Lake Images utility you may have to locate the files desired ...
*Humminbird PC files are located in “MyDocuments/My_HumminbirdPC/GPX_Files”
*Files created in the Lake Images utility are located in “MyDownloads” on your PC
Also note: after importing your waypoints into Humminbird PC - if the new waypoints created (//A, //B, //C, //D) do not show as the first 4 waypoints under the “Name” column as seen in the video —> left click the column header box labeled “Name” to rearrange the order in which the waypoint names are listed ...

I would also note that it’s a good idea to have a master waypoint backup file and only work the Lake Images utility from a copy of your master backup file …
This will lessen the chance of corrupting your master waypoint backup file ...

I'm sure for you Humminbird PC works but it is NOT Very User Friendly! I hate it and even gave up on it. I edit every thing form the unit only. I do have it saved on a card as a back up.
Not sure why anyone would need separate lakes on separate cards? It's not like your zoomed out so far you can see them all. I did start using the do not track feature and deleted a bunch of auto saved tracks that are all the same. Didn't seem to speed anything up but maybe it did.
How do you delete tracks on the unit itself?
Pretty sure you click right on the track from the menu the shows waypoints, routes and tracks and it gives you the option? I'm sure there are better people than me that can answer that question.
If one has access to a Lowrance touch unit, here is an alternate way to separate waypoints from a HB unit ...
*Load the waypoints into gps babel ...
GPSBabel: convert, upload, download data from GPS and Map programs
*Change the format from HB (hwr) to Lowrance (GPX) ...
*Load the waypoints into a Lowrance touch unit ...
*Use “Export by Region” feature of Lowrance waypoint management ...
This tool allows creating a region “box” around a group of waypoints to export ...
