Anyway...If I understood what you were saying, I'm betting you have 1 bad battery somewhere in the chain. Put a meter on them all and check the standing voltage when they are "fully charged". Although you didn't mention what indication you got for each battery in the chain from the old charger. Normally, if what I'm saying is correct, you'll get 2 fully charged indicators and the third will just never cut off, which can be dangerous BTW.
But, if voltage doesn't indicate the suspect battery, you'll need to move on to check connections, grounds, water in the battery and it'd be a good idea to check your wiring as well....if I understood, you've moved from 24V to 36V. You sure you got it all hooked up right? Again, a meter will tell ya.
