Jake, I'm not familiar with the 3-D Vision but it sounds like multiple beams. In planning my kayak setup I have heard of lots of problems with thru hull unless you are shooting a single, or at least relatively narrow two beam setup. There is lots of info on this at some of the kayak fishing forums. Shouldn't make any difference as to whether it's a kayak or canoe as long as it's the same material with no air pockets and is in a flat location. I haven't completely set mine up yet but settled on a removable over the side transducer mount that flips in and out of the water easily. Here's the one I have:
Liberator - Mini - 3" x 6" Mounting Platform - MiniL
You could probably fabricate one similiar real easy.

Like IkenI said you must use an adhesive that has no air bubbles in it. You can test your unit by putting the transducer in a plastic bag filled with water and lay it on the bottom of the boat.
Never tried testing with the plastic bag of water, but you can fill the canoe with enough water to partiall submerge the transducer and test it.
If it works, build a small dike around the ducer using playdoh in bottom of the canoe on a flat spot that is clean and will be as low in the water as possible. Use slow cure epoxy and when you mix it go very slow to make sure you don't put air bubbles in it. Set the ducer in the dam you built and pour in the epoxy to cover the ducer up about 1/2 way up the side. Let it cure and remove the playdoh. You're good to go for a very long time.
PS, don't use my name in vain when you have to remove it. :)
