There is a really nice bait shop at Gravois Mills we stopped last year driving in. I believe it is Edgards Outdoors - I would give them a call see what they suggest.
VRBO has some in all price ranges and some even come with docks. A friend stayed at the Inn in Gravois Mills only 4 or 5 rooms said it was alright if your not looking for fancy. You are correct to be concerned about where your boat is at night.

Waters edge motel is the only game in town. Drop Anchor has been closed down.
Agree with the VRBO or Air BnB route. You can rent someone's cabin on the water with dock for not a whole lot more than hotel in town. Just watch their cancellation policies so you don't get stuck.
