I would contact Minn Kota for sure. I have run mine 3 fishing trips in a row at around 6-8 hrs each and didn't have to recharge. It was down to the point the battery icon was flashing and it kept telling me I needed to charge it but still worked. At the same time, all I do is put it on spot lock and sometimes move the boat here and there. I'm not navigating all kinds of routes. If I have a heavy navigating day from waypoint to waypoint I use the Onix instead of the remote.
Check your backlight setting, turn it down to low and it will help a ton, 3 hours is bad low tho. If my backlight is turned up on hi I don't get very good life out of mine either. Only thing I don't like about the set up.
New boat with ipilot and on third battery since June 2nd. keeps some in your tackle box.

Rees I checked the backlight it was at half power same setting its had since new
