Swap e around and see what it does, if the same 2 dont start flashing even tho they are on the leads that have been working then I would say batts are going out. Have you checked everything for a good connection??

I have 4 bank charger in my boat and recently when I plug it in to charge only 2 of the banks start flashing. it used to light up all 4 banks and set itself to start charging. IS THIS MY BATTERIES OR CHARGER GOIN BAD? Thanks for any help!

Check the fuses on each lead and meter each individual battery for voltage as well. Could be you have one or more bad batteries that do not have enough voltage for the charger to sense a connection and that is preventing those banks from cutting on. If so, manually charge that battery and retry. If all is good with the batts, the charger is suspect. That's when I would swap the leads.
