My preference for mounting my Fish Finder has evolved over the last three months. Originally, I thought that I would mount it between the semi-vee of the boat, but the boat later developed a need for me to install a Driftmaster spider-rigging outfit. This new development would block the view of the FF... so... no go.
I also thought that I might interchange the FF unit between my kayak and the jon boat. I didn't want to purchase another transducer, nor did I want to have to take the transducer off the trolling motor every time I changed modes of transportation. The final decision was just to leave the transducer on the trolling motor and mount/dismount the FF itself.
I'm sure that this won't be everyone's "cup of tea", but it sure works for me!
I can rotate the FF 359 degrees (I would have said 360 degrees, but I didn't want it to seem like I was bragging :-). Best of all, I can take the mount/FF off for security and or UV protection. This isn't an "end all solution", but hopefully it might spur someone on to a nifty idea that will work for you/others.

In the process of buying an elite 5 dsi, would like to know how you attached the transducer to the trolling motor. If you have picture please post.
Here's how I did mine :
Safest way for a trolling motor mounting of the transducer, because it keeps the transducer from sticking out below the trolling motor's motor housing (like using the transom mount kit does).
I believe that this trolling motor mounting sleeve is now included with the latest Elite 5DSI units, as well as them already being updated to the 3.6 software version.
