The I-Pilot uses it's own GPS, so you should be over it......at least as close as GPS accuracy allows.

I have a Hum 1198. I have the transducer and GPS puck mounted at the rear of the boat. When I mark a spot and hit "go to" the I-pilot kicks in a takes me there. My question is, is the trolling motor going to be over the spot or is the transducer/GPS puck going to be over the spot?

The i-Pilot Link uses its own GPS Receiver and so will try and position itself over the waypoint, so to answer your question: the trolling motor will be over the spot and like Bob B said: “at least as close as GPS accuracy allows”.
